Does anyone have any experience of building Eclipse plug-ins using command line scripts ?

No, thought not :(

I'm trying to follow these instructions, but it's not going well and I fear I've fundamentally misunderstood something. If anyone's done such a thing successfully and could answer a couple of questions I'd be most grateful.

You're so last year :)

I did C++ stuff between about December 2006 and June 2007. Then that company collapsed (not, I might add, as direct result of me being shoved from cosy assembler-world into scary-C++-world). At present I am writing far too much documentation, creating example code, learning various things I don't actually wish to about flavours of XML and - just at the moment - productising Eclipse plug-ins.
